before I got my camry I used an FM transmitter (with my ipod) and I used to get that thunk every time I skipped songs, but once I started using the AUX jack it went away.

Where did you find this cable? The only one I have found is tied to a belkin "plug in " I-pod holder w/ a charger that I don't want. I have always thought the sound would be better coming from the ipod connector. I bet you don't have to worry about the volume level as well (I hate aving to adjust both the i-pod volume and the head units volume)
