Interesting, using data at fueleconomy.org I compared the 06 Prius to a Jetta:

Greenhouse Gas Emissions: Prius, 3.5 tons; Jetta, 7.6 tons

Air polution score for the Jetta is a little better:

The 6VWXV02.5253 engine ranks 6 for US, 7 for CA and NE.
The 6VWXV02.5257 engine ranks 9.5 for US, 9 for CA and NE. (on par with Prius for this engine)

How can the Jetta be "Best New Car for the Environment" if it doesn't at least equal the prius (or 06 HCH) for all pollution criteria?

My guess is Prius did not compete because it was not a new car, and HCH maybe did not compete because it had not come out yet? That's about the only way the Jetta could have come out on top.

Yes, typically articles referring to "best new car" are referring specifically to car models that are new or that were revised for the current year.
